I have a King 606 Cleveland and King 3B. Using the same mouthpiece, the 606 has a noticeably darker timbre than the 3B. What affects timbre most--bell thickness or lead pipe?

No one thing affects timbre more. Generally student grade instruments are made of thicker metal overall for dent resistance. More metal in constructions generally tends to darken timbre (not just bell thickness).
